What if the aliens who engineer the Aliens are human in appearance? You don't know that they're not from earth, that the action is set in the distant past, and that the ship transporting the aliens is the one from "Alien" until the very end. It becomes a twist ending, like the one in "Planet of the Vampires," where you assume that the characters in the movie are Earthmen until the very end.
